Well yes, you will have to change quite a bit. You'll have to mainly worry about getting the auto/manaul tranny swap done first, then you can worry about the rest.

Sure you can... you just use the e-brake.

Are you going to keep the Civic automatic, or swap to manual?

Well, its not that its a problem, your just lookin into alot of work. Your stock civic tranny will not bolt up with your prelude engine
So either way, your going to have to end up getting another tranny

you will need motor mounts/axles/ecu/prelude tranny/and a lot of wiring/
if you're using an automatic and converting it you'll need pedal assemblies, etc.
you don't sound mechanically inclined by how you asked this question, so it'll be a lot of work.
you need to go to the faq, and look at the info on h swaps.

We did it in my moms brand new accord and the trays burnt threw and fckd up the tires awa the wheel bearing roared untill the day she sold it!!! LOL! I wld recomend maybe using 2 or 3 trays a side and not doin it on pavement either!! Funnest thing ever in a rental car tho!!!!
