Engine Bay ECU - Keeps PoPing - When ANY power applied.

Question:
"On the fuse box that goes on the outside, *engine bay* the Fuse to the eCU pops as soon as i turn the key. Engine bay ECU fuse pops, when key is in power position. What would cause this. Not position to start the car, but when the car will get power from the battery."

Check IACV Injectors HO2S ECU and Main Relay. Unplug each item one by one in that order until the fuse does not blow anymore. then when you figure out what is causing the fuse to blow replace it and the car should be fixed..
From my experience its probably the ECU if its a PM5 (88-91 civic with 2 injector motor)
