Default ECU Mishaps?! help!

Ok. My new project has had it's share of problems but this one startles me.
The car is originally a 94 Civic DX andI know for a fact that there was an engine swap to a d16z6 and conversion to manual. A check engine light has been throwing 14 and 10 and the sis light as been burning as well.

But while redoing my interior I find the shifter piece from an automatic tranny and removed it.... next thing I know is that without it, the car would not start or let my keys out unless it was in the "park" position. Weird huh?

The Ecu is a P06-A02 made for the DX manual........
Could anyone explain why I need the auto shifter then? or could this be the reason I have a CEL, SRS and no Vtec?

sorry.. kind of long but it needed to be asked.

no the pedals are for manual.
it just has the shifter detection piece which responds to the gauge cluster

how would the cluster be affected by the brake pedal?
