MAIN RELAY not ECU clicks and engine hiccups, HELP

ok so further investigation reveals taht the clicking is coming from a location above the ECU, so it appears that this main relay is the issue.

I have a 96 DX Civic hatchback with a D16y7 from a '00 civic DX in it.
I am using the wiring harness, ECU and distributor from the 96 engine.
So when I am driving the engine will hiccup, almost like a quick little stall, at the same time there is an audible click, like a short or static zap, happening in the ECU.
Any ideas?

one, more piece of information, this only happens when accelerating, does not happen when the car is idling

Check your ground wires, specifically the ones that attach to the thermostat housing. If they're even slightly loose, it will cause your car to do exactly what you're describing. The ground wires there are for your ECU so if the ground isn't good it's like switching your car/ecu on and off quickly. The clicking sound you hear is from your main relay switching on and off.

Checked my grounds in the engine bay and cant see any problems, any other ideas?

So you're saying that they're tight and the surface is clean and not corroded? Just make sure they are tight ( on the thermostat housing), sometimes a visual inspection only looks tight but when you put a socket on it, you find out it's not.

i dont know about the clicking from the ecu but when you swapped our motor did you adjust your timing at all... time to bust out the timing light would be my suggestion

dont believe I touched the timing, but I think I would enjoy trying my hand at timing

Remember, a bad ground will also cause these exact same symptoms...
