Dizzy or ECU?
I have a 98 civic EX 5speed, stock d-16y8 w/header and cold air. The car sat for 4 years before I got it. I put new everything in the fuel system: Tank,pump,filter and injectors. The car now has flashing cel. I check the code by jumping the the little connector under the glove box and it tells me #8. this is the TDC or crank pos. sensor. This sensor is in the dist. I have swapped the dist. out from a buddys car and no change. I have continuity in both wires from the sensor to the ECU. I clear the code by disconnecting the batt overnite, but when I start the car the next day the car runs for about 45 seconds and the cel starts flashing again. WHAT THE HELL!

sounds like you may be off a tooth on your timing belt. Also pull your dizzy cap and make sure your rotor is in the right spot.
