Yes it will damage it over time. The stock CX engine (D15B8) is an 8-valve engine, compared to the 16-valves that the Y7 has. So the ECU is going to assume that you're going to be getting less air into the engine than you really are, and it's also going to be giving it less fuel than it really needs. A P06 is definitely a good idea.
Check out the link in my signature, for the differences in distributor plugs. As long as someone wired up the distributor by changing the plug on the engine harness, or used a distributor conversion harness, and distributor for a Y7 will work fine. But if no wiring was changed, a '92-'95 CX/DX/LX distributor is what you will want to get.
