Default Code 72...93 hatch w/ LS???

I did an LS swap a couple months ago and it has been throwing a code 72 (cylinder misfire) off and on ever since we did the swap. I changed the spark plugs and wires and that didn't fix it. It runs fine. No noticable problems at all and it pulls pretty hard. The engine is a 99 with 67,000 miles on it. I'm using a p75 obd 1 ecu if that matters. What else could it be? The car the engine came out of was a roll-over. Could something been knocked loose or gone bad in the distributor? Any ideas?

Anyone have any suggestions??? Could I be causing any damage by driving it with the misfire? Is it something I should even worry about since performance doesn't seem to be affected?
