Civic CV misfiring

Civic CV misfiring
Civic 1999 4 cyl. started running rough the other day and the engine light came on and then started to blink. I hooked it up to the pocket OBD II, and I received the following codes:
P0301 Cylinder 1 misfire detected
P0302 Cylinder 2 misfire detected
P0303 Cylinder 3 misfire detected
P0304 Cylinder 4 misfire detected
P0300 Random/Mustiple misfire detected
P1399 Manufacturer Contrl Ignition System or misfire
I changed the cap and rotor and drove it a lil and then received only these:
P0304 Cylinder 4 misfire detected
P1399 Manufacturer Contrl Ignition System or misfire
I changed the spark plugs and noticed 123 looked good and 4's plug was a lil dark. I ran it again and it still runs rough (Not as bad) and I'm only receiving this code now

What should I check for now ? Is there anything I hook up with a multitester and figure out ?

There is an extended warranty on those cars having to do with misfire codes where Honda does a free cap, wire, plugs, oil change, and a few other doo-dads.
You need to grab the VIN number and call your local Honda dealership to see if your vehicle is covered.
I believe the vehicle must have at least 80,000 miles and no more than 150,000 miles, but you need to call either way.

Now as far as the cause of the codes, I suggest only OE Honda wires, Honda cap, NGK plugs, and Honda rotor button. You need to pull the coil out of the dizzy and see if it looks flashed as if arching or overheated. If it is buy a Genuine Honda coil and replace it.
If you're using aftermarket anything you still can't rule those parts out as the cause, or contributor to your misfire codes. I cannot tell you how many 96-00 Civics I've seen come in my shop with misfire codes only AFTER they just tuned their own car up with Bosch **** tune-up parts.</TD></TR></TABLE>
So bottom line - call honda first, then if it's not covered follow those steps above.
