Default changed clutch and now i have clerance issues

like the topic states i changed my clutch to an ACT stage 2 unit. when i spun the crank (with a 1/2 inch) i noticed it would stop, take a little force....then break loose and countinue on its path until it came back. i thought it might be one of the rods hitting the maincaps, took off the oil pan and it was fine. i took off the starter and noticed a little "scar/scuff?" on the yellow outside of the clutch and i took out the transmission. i checked the postion with the alignment tool and the 5 bolts that hold it in place, those were fine. could it be possible that i just need to "shave" a tiny bit of the inside of the transmission for clerance (kind of like what you would do with larger rods and hardware)? has anyone done it? ive searched but didnt find a damn thing
its the cars second transmission, got it with 27000miles. and i have yet to use it.

Do you have spark plugs in the head when you tried to rotate?
