Car won't start... Starter isn't clicking
But the starter works if its started with a screwdriver and done manually. When the key turns, it doesn't click. However when it is done manually it clicks then. Main relay is good. And starter fuse is good. Any ideas?

The idea that the main relay has something to do with the starter circuit is a common misconception -- spread the word of wisdom.
Tell us what car you drive -- forum rule.
Next check the rubber stopper that presses on the starter switch at the top of the clutch pedal.

Sorry thought I mentioned that
Its a 2000 Civic Ex with a freshly built ITR swap JRSC. If thats the thing under the clutch pedal it is good.

I'll test ignition switch. Do they just go out after sitting? It worked fine until motor was pulled to be swapped with the ITR.
