Hello,
I just bought a gently used 1998 Civic EX manual trans. It's in great shape w/ only 109K miles. I plan to do most of the work on it myself, so which is the best service manual to get, Haynes, Helms, or Chiltons? I can find all of them on eBay, but which do you guys recommend?

Helms, hands down.
Haynes and Chiltons are the ones you find in auto part store chains and they just won't show you close to what the Helms will. Haynes and Chiltons cost about $20. Helms (I believe) will cost about $60. It did the last time I checked.
As a side note, since there have been a lot of new members posting and all the rules aren't known to them, please do not post links to free Helms manuals. This is in the rules. If it's offered through Honda's site(s), then it's okay (some UK site has some older manuals available).
