^^having a rough idle can be many varies reasons such as: bad sensor, bad throttle body/intake manifold gasket, or the timing is off etc. be more specific as to how rough the motor idle, does it idle up and down or if it idles high.

as far as doing the swap, i would recommend pulling out both the trans, and motor. this will save you time and headache since you're going to need all the room you can to get to the trans. bolts and esp. having to deal with the dial pins. if your sister car is a '93 or older integra, it will be a little more difficult due to the cross member bar. but if it's a '94 and newer integra everything should go smooth. yes very simple just set the crank pully to top dead center honda even went ahead and put nice little marking there for ya lol take the valve cover off and on each cam gear there will be and arrow when you have it set to tdc both arrown should be pointing directly up if one or both are off that could be your problem and is allot easier fix then swapping a motor. and before you ask if they are off just remove the timing belt cover you only need to remove the top half i belive dont quote me on that loosen the timing belt tensioner slide the timing belt off and place them directly upwards remember to not move the crank pulley when doing so put the timing belt back on rotate the crank pulley 1 full turn then stop when you feel tension i had someone hold the crank pulle in place while i tightened down the tensioner then basicall do everything in reverse. ps. if the cam slipped a tooth it could be time to replace the belt while you have it torn apart.

Update: got to look at the car and ask more questions. the car had a timing problem so they payed a guy to fix it he changed the timing belt and brought the car back. still idles funny. so somone else looks at it and one cylinder is dead. it had spark didnt check fuel or compression just went straight to swapping.

for the swap we didnt have a hoist the that day so we took off the head and dropped the block and trans out the bottom. and its a 93.

motor goes in sunday with the help of a hoist.
