b series transmission problem

b series transmission problem
I have a b16 motor and trans first gen. well i fryed the piston rings so i bought another b16 motor but kept my transmission . well i finally get to put on my transmission on my new b16 and those little round metel things that stick out, where the engine and transmisson line up, are hitting each other. theres one on the block and one on the transmission. usually there on opposite sides but on the new engine its on the same side as the transmission so there hitting each other.
now im wondering has anybody ever ran into this problem before. can i use pliers and some how pop it out of the engine and switch sides. or is this some sick fluke that just happens to me.
Also has anyone ever heard of using a h22a water pump on b16. thanks for the help.

Those are alighnment pins it doesnt matter what side they are on, tranny or motor. What happened was they werent removed from the motor on the tranny. Remove the ones that hitting, with need nose pliers. Just make sure you have two installed, should be one installed on each side of the block
