Default auto to manual -- piecing together

Ok, i want to convert my auto 94 4 door civic dx to a manual transmission. My friend has a 93 hatch, base model (8 valve), 5spd. He's buying a 97 integra, with a 94 ls motor in it. He is taking the motor, tranny, and linkages that he needs to put that engine/tranny in his hatch. The plan, is for me to take his tranny, linkage, flywheel & clutch, to use with my civic, with whatever else I need being taken out of the integra, pedals, etc. Will this work, or is there certain things that are not going to match up? I have a welder at my disposal, so minor fabrication isn't a problem, such as a motor mount extension or such. However, i'm not a heavy fabricator so I don't have a ton of experience with this stuff. I am going to school for auto tech, and so i'll be doing it up at school, got a lift, all my tools, but the most experience i have with engine/tranny swapping is taking the engine out of my accord, and i haven't replaced it yet.

So, anything will be helpful...
