How come trannies in the D16Y8s feel so much softer in shifting compared to my D16z6 Tranny, shifts are stiffer and have more feel, in my bro's '00 EX Civic the shifts feel so soft, and almost squishy going into gear

EK trannies are better. More reliable. internally they are about the same. I think the shafts are bigger in diameter (???). But the main difference that EG trannies use aluminum shift forks, and EKs use steel forks. This way you won't bend it while you are trying to slam a tranny into a gear.

I think the y8 trannies are usually more expensive because they usually have less miles than the z6s since they are newer
