'99 Si Transmission: Binding main shaft?

'99 Si Transmission: Binding main shaft?
I just installed an ITR LSD into this transmission last weekend.
Today, I noticed it was rough getting in and out of gear at a standstill. Moreso when tension was on the driveline... Say, roll up to a small incline, let it it roll backwards.
Now, the transmission barely turns in gear (very stiff). Now I raise the front of the car. It spins fine in neutral. Put it in gear, the wheels are very difficult (not impossible) to turn. When in neutral and the clutch in, the engine spins fine, when the clutch is released the engine bogs.
This makes me believe that something is binding on the mainshaft. Has anyone run into this problem before? It ran great for a few hundred miles... this sux

Thrust shims for the diff. are the only thing that I can think of. But I would think it would bind as soon as you put it in and not after a week or so..
How many miles on the clutch? Did you put a new one in when you put in the LSD?

Yeah, I used the 1mm shim and the clearance is within spec (0 to .10mm between the bearing and case on the LSD side). Everything was butter for the first few days.
Chances may be that the mainshaft (tapered) bearing wasn't installed the correct way. I noticed a few pages back from the "Transmission Reassembly" section that the service manual shows how to install this.
I get to witness the destruction in just a few hours when I pull this thing out today. Wish me luck!

So after pulling this out on Sunday (When it came off the car, it was binding bad) and opening the transmission I see...
Nothing out of place
Except for a lot of metal shavings on the magnet (as much in the past 3 days as I had over the past 40kmi). There was a little scuffing at the contact point of the reverse idler gear and rev gear on the counter shaft. Not sure if it's excessive... just a little rough.
Otherwise, the shift forks are straight and within clearances. The shift piece is good. The rev idler gear selector arm appears good. Mainshaft bearing was installed properly despite my doubts about that. The mainshaft washer and springwasher was installed correctly. Fluid level was fine. Countershaft snap ring was in place. Synchros look amazingly good, still sharp and pointy.
I left it with a Honda technician at a local Honda fix-it shop to get his advise on it... we'll find out in a day or two.

Ha! I found something!!
So as it was apart today, I turn the main and countershafts. I notice at the bottom of the mainshaft, the washer is really close to the countershaft. The tech and I feel that the countershaft is sitting a little low (about 2mm below the mainshaft in relation to the top of 5th gears... they're not flush with each other). Despite the fact that the retaining/snapring clip that holds the countershaft in the housing would only lift the countershaft about 1mm or less.
We pull the shafts out and the washer under the mainshaft is eaten up! There are circular marks on it that the 1st gear cog left as it scraped over it. The outer diameter of the washer is the same as the outer diameter of the 1st gear on the main shaft.
Here's my issue... the service manual specifially shows the spring washer on top of the bearing, then the flat washer, then the mainshaft in that order. I could swear that when I took this apart, the flat washer was against the bearing, then the spring washer between the flat washer and 1st gear on the mainshaft; the highest point of the spring washer being against the mainshft's 1st gear cog.

Now the challenge remains: why is the countershaft sitting considerably lower than then mainshaft? Did the dealership rebuild this transmission (40,000 miles ago under warranty when the synchros busted) incorrectly and chose to flip the sequence of those washers for clearance purposes; completely backwards from the way the service manual shows?

Doh! 5th gear's busted too... I ordered parts: 6, 8, 10 and another unchewed washer... This is one hell of an LSD swap
