Default 98 Civic DX - Horrible door wiring & blinker idle

Back when I purchased my Honda, the power everything was iffy.
The locks do not work via control, the right side window button works, but the left side button does not. The speakers don't work being hooked up correctly (I had to run speaker wire from the speakers to the harness behind the head unit).

Looking inside of the panel, both door harnesses are unplugged. I have not found any place to plug them in, and the wiring looks botched. The button to power the window is tapped into a random wire, and its grounded via a red wire to the door frame. Their is also a single red wire running from both windows, to a fuse box location for power.

I would REALLY love to have everything working, but It seems very overwhelming.

Here is the harness:

Also -
When I'm at a light, and I put my blinkers on, I can hear a pulsing during idle, but only when the blinkers are on. I never noticed it before I had exhaust, but it's noticeably audible now. However, when blinkers are on, it idles just fine. I've checked my grounds, and can't seem to figure out why it happens.

It's a 1998 Honda Civic DX, by the way.

Post clear pictures showing how the wires/harness are routed from inside the door, through the door jamb, and into the cabin.

If you run power and ground wires directly from the battery to the window motors and lock actuators, do they all work?

These^ too statements seem to contradict each other. Can you clarify?

Here's a small imgur album.

Sorry about the wait, had to go tear it apart again!

As far as running power wires, I havent run them to the lock actuators. The windows do work, even though they are wired strangely.

My mistake. I meant to say "When blinkers are off, it idles just fine."

Same issue when hazard lights are on?

Have the battery and alternator been tested?

Yeah, same issue.
I have not had either tested, unfortunately. I suppose I should go do that.

The additional pictures in the album are useful but don't seem to address this:

Post clear pictures showing how the wires/harness are routed from inside the door, through the door jamb, and into the cabin.

The only wire that runs through the door jamb is the red one.
The harness just lays inside the small pocket of the door, and has since Ive owned it. Unless Im mistaking what youre saying, that's it.

This is how the harness runs in the door, as well. If you look at the upper right hand side, where the harness goes under the brown torn plastic, that leads straight to the unplugged harness. Less than a foot away.

I can't see how any electrical components inside the driver's door could possibly function with only a single wire running between the door and cabin. Each electrical component minimally requires both power and ground sources from the cabin, so there must be at least two wires. Nothing should be grounded inside the door locally as the door itself is an unreliable ground source.

The only thing that works on the door itself is the driver window via the driver window switch. It does have a ground on the door itself, too. The window is getting power via a single red wire that is connected to the fuse box. The locks do not work, the window lock does not work, and the passenger window control (on the driver's side) does not work, either.

This picture shows how the window is grounded:

These are the only two wires running through the door jamb. Speaker wire to bypass the harness, and the single red wire that gets tapped into the fuse panel:

I can't explain anything further than that, because that's how it's set up (by the previous owners). It has ground via door, and is drawing it's power from the fuse panel, which makes sense to me as to why it would work (barely). Now, nothing else is not working because the harness is just laying inside of the door - Presumably, the harness that should theoretically power everything correctly. I can't find where the floor harness should be plugged in - I can't see where it should, in the cabin, either - nothing.

One wire could not possibly perform all the functions you mentioned, so not everything is wired up. In addition, you don't want to ground anything inside the door.

My recommendation is that you remove that entire mess of wires and redo them properly, including running the ground wires into the cabin.

Now I would love to, however I do not know where to start. I havent been able to find where the harness connector even is supposed to plug into, inside of the cabin.

Where to start:

Remove all tape from the wires in the doors so that you can trace where they go.
When done, draw a wire diagram illustrating the routing of all the wires and post it.
Post pictures of the window motors, the lock actuators, and their connectors.

I think one of the connectors I see in your pictures is the door jam connector. Below are diagrams for the driver and passenger side door jamb connectors. You can verify whether or not the diagram matches any of your connectors.
