Default 97 civic problems

I have a 97 civic ex. Had the d16y8, bent a rod so i just ordered a d16a off of hmo. He told me it was the japanese equivalent to the y8. anyways I got it installed and it starts up and runs but it keeps sputtering and stalling. Had to use the intake mainfold off of the y8, and it is missing when it runs, we pulled the injector and changed it, still happens, changed the sparkplug, still happens, so I really dont know what else to do. anyone else have any ideas?

And when we disconnected the 3rd injector (3rd for left) and it seems to stop missing, so I dont know really what else to try. It is throwing a couple of codes, but dont have a code puller, but am going to borrow one from a friend in the next few nights.(i know some of the codes are from it misfiring on the 3rd cylinder

Inspect the plug wires, cap, and rotor.

You don't need a code reader to pull codes. Click here.

Yes, you need to remove the distributor cap to inspect the contact points inside the cap and on the rotor. These contact points should not be worn or corroded.

So apparently the knock sensor was loose/ not connected. We hooked that up and reset the computer. it seems to be running alright now. but at 5700 it hits rev-limiter. We are thinking it is because my y8 had 2 conncestors for vtec, this engine only has 1. and I am still runnign the p2p so it is looking for the oil pressure switch? so I am gonig to try and take the old vtec cylinoid and put it on the new motor, so it has the proper 2 connectors. what do you guys think?
