Default 96 Civic- Put stock intake back on, got CEL, when I jump it, keeps blinking long blinks

Like the title says, I have a '96 Civic DX coupe that had an eBay short ram intake on it for a few years now that I put on. Selling the car in the near future so I decided to put the stock box back on today. Everything was fine, missing one bolt but it stays in place just fine. Reconnected the IAT (right?) sensor back into the rubber stopper in the right side of the intake and connected it to the wired plug .
I also re-connected the hose going to the intake from the engine (what is that hose?) to the intake hose hole using another rubber hose and the silver clamp that it had on it..<U>just like it used to be</U>.

Everything seemed fine, idle was around 1000 when I first turned the car on (till after I drove it around, it would be idling very low when I was at a stop, don't know why), can't feel any air/vacuum leaks around the intake, re-checked all connections, and I'm throwing a CEL.
I took out the jumper plug from the ECU area below and tried jumping it with a paperclip and for some reason when I turned the key to accessory the ECU does it's code showing and just forever blinks long blinks over and over and no short blinks or anything. I made sure I was jumping it correctly but same thing every time. I already tried letting the car idle for a bit to recalculate the air/fuel and all and also drove it around and neither turned off the CEL.
Any ideas about the CEL (or even about why it idles low)? How would I know if something happened to the intake sensor and it isn't actually working (even though it was with the short ram)? If I disconnect the battery to reset the ECU, won't a legit code stop showing which is a bad thing? Thanks.

Also, what IS the correct method of resetting the ECU? I've read so many different things from just disconnecting the negative battery terminal for 30 seconds to pulling the ECU/dash fuse, reconnecting it and doing all weird things involving turning the car on and off and idling it, etc...

try to reset the ecu so it can make the setting change

I heard when ever you do any mod changes to reset the ecu same if your going to stock

so whats the correct method of resetting? it seems impossible to loosen the negative black battery terminal to disconnect it but ill try to...it's all rusted and ****.
Also, why would jumping the plug give me a nonstop blinking of long CEL blinks?

k reset the ECU and no more CEL. Any ideas why the idle would be so low at a stop with the clutch in or in neutral though? Usually it's barely above 100 RPMs if that at times. But sometimes it'll be fine as far as I've noticed. It doesn't fluctuate like crazy or anything, just that sometimes it'll be near 1000 and sometimes much lower at a stop.

Pull your ecu fuse. Wait a minute or two. Put it back in. Start car, do not give it gas. Let it idle for a few minutes. The ecu will re-calibrate itself for the new airbox.
