2000 Honda civic LX, crank no start.
2000 Honda civic LX D16YZ engine, 4 speed auto, crank no start, no injection pulse, no spark. DTC's are unknown because I do not own a scanner.
No control on coil (-), test light stays lit, coil is not shorted or open because I was able to bypass the ICM and make the coil spark.Here's what I've gathered so far, everything AFTER the ignition coil is good, however the control side is suspect.How do I check 5 volt reference of PCM wires and inputs such as the CKP?

Turn the key on but don't crank. The check engine light should come on for 2 seconds then go out. The fuel pump should run during those 2 seconds then stop.
If it doesn't do that, the ECU has not booted up at all, so there's no way the car can start. It will not drive the ICM or the injectors.

Fuel pump does prime, I can hear it and smell the raw gasoline out the tailpipe from the prime.

You should fix the CEL bulb in that case, it is good to know about problems that may develop, and it's an important thing to check in this case. Also if you're going to work on an OBDII car you should own a scanner.
Does the fuel pump start and then stop when you turn key on and don't crank?

Also I never touched the CEL, if it's gone the previous owner did it.

Using a t-pin at the connector at the crank position sensor or at the sensor to harness connector test each wire: one should be a pwr feed some are 12v some 10v but I believe honda is 5v and one is a ground and the third is the signal wire consult the schematic for your car. test while cranking:The signal should be 0- 5v square wave on a scope but if all you have is a multimeter then instead of cranking-bump the key and you should be able to see a varying voltage reading after each bump on the multimeter 0-5v that would say the crank sensor is good. Use battery ground.

Update.
Key OFF (Literally in my hands at this point) PCM driver appears to be shorted, with test light connected to power, the control wire STAYS lit/on
Disconnected PCM
Test light goes out
What do you guys think?

Lots of progress so far.
Tested for 5v references and they are not present.
I got .030 - .170 volts.
TPS sensor is unresponsive, the readings stayed static even when at WOT.
G101 computer ground is good.
No short to ground on sensor wires.
No open on sensor wires.
Sensors wires have a good ground.
I have to say it must be the ECM. Circuit integrity is good all around
What do you guys think?

I'd say go to autozone/oreilly or whatever parts store is around you, and get a loaner scan tool to pull any codes... doesn't sound like you've tried that yet.

Check ignition coil, check spark plugs, common cause can be the Main Relay. Main Relay symptom is fuel pump not engaging (though Fuel Pump is functional). Main Relay behind Glovebox, check those wires with light test, if Yellow/Black don't light up than change PGM-FI (Main Relay)
