Yes. i have done this.
the front: use the stock 06 rails and drill new holes
the rear: for outside cushions, wrap new fabric on old cushions. for the bottom seat piece, wrap new fabric on old cusion (or cut the metal off the bottom of 06 seat), for the tops, they bolt on.

Id rather not drill new holes if I don't have to. So I'm gonna assume that I can't use the stock EK rails and just bolt them to the bottom of the SI's? Also, it would make sense that if the material off the SI's will fit around my stock cushions like you mentioned above, that it would just be easier to use the whole back seat and just replace my current EK ones if they're the same size....

It's really not a big deal to make minor modifications to the OEM seat rails. Drilling new holes won't damage the integrity of the seats to matter enough.
You'll also have to bend the front brakets to a minor degree. The rear inside bracket you'll have to move about a 90* angle. A metal saw and a welder would be the best way to do it and measure a lot. I did it that way and the seats bolted right in and we very comfortable.
A shop could probably do the work for you in ~30mins-1hour. Just take them your old seats and the new seats and ask them to copy the bolt hole measurements and bracket angles roughly.
They will not fit without some minor modification. They are indeed very large seats and the seat bottom paneling will fill out the floor pan of your car. The small pocket at the floor will likely be covered by the seat.
They are very comfortable seats and to an extent I wish I had kept the ones I had, but I found a great deal on a set of recaros and I sold my '09 Si seats for $450.

I have a coupe and I'm pretty sure I used coupe front and rears for mine but the rears did not just bolt up.
For the fronts i drilled out the welds and rivets off of both seats.
Cleaned them up and welded a piece of steel across the bottom of the new Civic seats.
Welded on the old Civic brackets to the bottom of the steel.
Bolted them in.
This gives you a bit more room to make sure they are placed right where you want them. They do sit a tad higher but I'm only 5'10" So doesn't bother me much.
The rear bottom fits with a small gap where the seat belt on each side goes through, but you can't really see it. For the tops the outside brackets were different. When i took them apart it didn't look like you could switch the metal, because the fabric attaches different. It doesn't use the hog rings. Also the hook piece coming out of the back for the release didn't line up for me so I grinded them off.
For the rear brackets I ground off some of the webbing to make them sit a little more flush then drilled new holes in the seat backing plate so that they sit flush.
I don't know if there is an easier way since i couldn't really find anything online. I can post up pictures if you'd like.
