Default 00' si swap question.....

I got a big problem here. I just did a swap on my 97' CIVIC. I did a whole 2000 CIVIC SI conversion on the whole car. Everything is SI. Interior wiring harness, engine wiring harness, whole si engine swap, and basically the whole car. Now here is the problem, when the car is cold it takes a while for it to start up. Then, after it starts up it idles funny like Its about to die out for like a good 3 minutes. After that its fine. After that 3 minutes, I turned the car off and on and it starts up normally. What do you guys think it is? Hope you guys can pine point the problem. Thanks in advance..
