vacuum:
1. brake booster goes onto nipple on back of manifold.
2. PCV valve goes up through middle runners from underneath and onto middle nipple on front of manifold.
3. FPR connects to small nipple on driver's side of manifold.
coolant:
1. main water valve on passenger side connects to hose going into the firewall and heater core.
2. skunk2 tb has no coolant lines so loop the coolant lines that originally went to and away from the stock tb.

loop the coolant lines how thats what im confused about... there is a line that comes from the back of the intake manifold and there is one that comes off the thermostat. and there is one nipple next to the big coolant line so do i just tee the two lines together and run them to that nipple?

I ran into the same problem while installing a Skunk 2 Manifold onto my Si. I dont exactly remeber how we ended up resolving the issue, but i know i had to use some hardware not included with the kit. When you buy these new, Skunk 2 includes some instructions on how to put them on B16A2, ill try to dig them out and send you a PM.

i know i had to tap the hole in the second runner and put a fitting on it so it could be used as vaccum, but it smells like im burning coolant.. and it is running like **** and when you open the throttle it bogs real bad and wont rev past 3k... i am so confuesed becuase i dont think i ran the vaccum-coolant lines wrong...

I have a 99 Si and I had problems with my idle after I put my skunk 2 TB on.
It was a 68mm TB.
I looped my lines and I still had a high idle all the time. Between 1500 and 2000rpm idle.
When I ajusted to throttle set screw to tone down the idle it then threw a check engine light for the Idle Air Control. I set the voltage to the stock setting and I then had a high Idle.
I think it was because the TB needs those coolant lines.
If i'm wrong then please correct me, but i'm just speaking from expirence with mine.

my idle isnt high it just runs like ****.. im pretty sure i looped the lines right but its like i have a throttle position problem my vafc isnt reading any throttle and i have all the sensors pluged in so... yours runs fine but just has a high idle?

I'd hope to hell you didn't if I were you... anything plugged into the manifold itself is a vac line, EXCEPT that larger water hose behind cylinder #4. You should have 2 lines left that are coolant lines. These were originally from the throttle body. They are looped together now -> one hose from both nipples. Shush Cookie.

I must have posted this like 10x but it's always coming up. Take a look:
I had the same crazy idle problems with my Skunk2 TB. Air was leaking past the throttle rotor around the rotor shaft (I know I'm gonna catch flack for using nipple and shaft in the same thread). I took some metal-epoxy and shoved it in the gaps, and opened the throttle slowly as it hardened, so it wouldn't bind in place, but would harden to fill the area. Tada, fixed the problem. It was essentially a vacuum leak inside the throttle body.
It has nothing to do with the coolant lines, they don't do **** besides warm the throttle body when it's cold out. And I drove when it was 0* outside with no binding.
Let's see... nipple, shaft, hardened... I'm on a roll
P.S. I'd like to add that I'm constantly hearing about idle problems when people install Skunk2 throttle bodies. I'm willing to bet this is a common thing, which sucks because Skunk2 typically makes good products

Re: 00 si (kyle-Lst)
No guarantees, but it fixed my problem. My idle was bouncing from 1400-2000 because the ECU attempts to compensate for the increased air flow, but when it hits an upper bound, it cuts off and drops. Then it drops to the point where it wants to compensate again, so it repeats.
I'd say fill it in and MAKE SURE it's snug... you don't want anything that size getting loose or else start thinking to rebuild at least the head.
