Battery/Alt light is on charging good

I got a 2002 honda Civic with a 1.7l... Having a little trouble with it.. the Battery/Alt light is on. Its charging at 13.9 volts.. with new Alt. From the Beginning I will start..
Last year I changed the Alt it wasn't charging 12.4 volts or so.. A few days ago the headlights started to dim.. It started surging bright dim bright dim and so on. I checked the Alt and battery the Alt was charging at 16.0 volts range Way to high.. but it would drop to 13.?? volts range.. So I took the alt off and took it to be tested.. It didn't pass So I got a new one. under warranty still.. and bought a new battery..

now the Battery/Alt light is on and don't shut off.. Although its Charging the battery at 13.9 volts.. I changed the ground leads from battery to motor and motor to the Frame. They was Green looking. I also cleaned the contact point for both wires.. Also the Fuse box is seeing 13.9 volts..(under hood and Under dash)

I did a Ohm test on the wires from the Alt to Computer. Then to the computer to the Gauge cluster.. All are good. then the one black and yellow wire to the Fuse box (under hood) that Changes to Black and orange is good too.. then the one wire from the fuse box (under dash) is good..

Also I have a Mac mentor ( Kinda like otc genysis or Matco's brand) I am having trouble connecting to my cars computer... I have tested all the wires that are the grounds for the computer on all connectors A,B,C,E (D is blank)
and all the computer Power supplies are good seeing 13.9 volts.. did a Ohm test from the OBDII port to computer Also and they are good...

Do you think with the car surging at 16.0 volts Fried my computer???
I have always thought car computers would handle it??? The Dodge trucks I work on that computer will handle it if the Alt over charges...
Sorry for such a long post but I wanted to give everyone the hole story about my problem here.. And Yes my wife is (Censored) at me about it...She wants her car back...
Thanks in Advance
