Icon5 2009 Honda Accord in Canada with flashing engine light

I pulled into a variety store Saturday night and when I came out my 2009 Honda Accord would not start. All lights would come on but not the engine.
We had just had a new starter motor put in 3 weeks ago. A wonderful country old-fashioned (on the outside anyway) garage where they were working on Saturday helped with the starter.
So this is 3 weeks later and the engine light is on, amber and the VSA light is on. We sat for about 1/2 an hour and low and behold it started but the engine light was still on. Decided to drive the 20 km home. Next morning VSA light is off but the engine light is flashing. Manual says "don't drive with flashing engine light". On Monday morning, we call the dealer where we bought it and she says bring it in tomorrow (Tuesday) at 9:30 am. Can we drive it in? Is it ok if the engine light is one? She didn't ask the questions and neither did my husband. Took me an hour and half to reach her and she says tow it. We have an extended warranty through a third party and I called them about towing. They say I don't have to go to the dealership, I can go anywhere I want (my old fashioned garage that helped me before). So I talk to him and he gets a tow. He has the car all of Monday and after diagnostics, etc and talking to the Honda mechanic at the dealership, they jointly decide it's an engine issue which is covered under the extended warranty up to 200,000- km. It needs a new engine. Yippie, we have 197,000 km on the car so it qualifies. But,.....it has to go to a Honda dealership. So it gets towed Tuesday afternoon to the Honda dealership. They don't even look at it until very late Wednesday afternoon and I know that because I drove by and it was sitting outside every time. I'm bitching to the Service Mgr who "rents" us a car for free. Go figure that one out. Late Thursday, I get a call "Your cars ready". Whata? How could it be? Went to pick it up this morning and they said 2 cylinders weren't firing and they retrained the computer. I think that means reset. My Question is.....does this sound feasible? They have upped the revs on the engine to 1000 - 1200 and when you take your foot off the brake, the damn thing shoots forward. Is this a Bandaid solution? waiting for us to go over the 200,000 km for the extended warranty? I just have this funny feeling that I'm going to visit this again and it's going to cost more than the $600 todate.
Sorry for being long winded but I thought it important to try to present the whole picture. I'm afraid of being screwed and have no friends that are mechanics. If anyone can comment, it would be much appreciated.

Is this a four or six cyl engine?

Hard to say what the issue might be, a bad plug or two - have they ever been replaced?. A coil, or a ring issue causing the plug to foul.

Thanks for your reply. It's a 4 cylinder and the plugs have been replaced. Since getting it's back it's revving high - 1000 - 1200 even when it's warm and I'm stopped. Just watching my gas gauge go down,
