Default 2007 Accord 3.0 Swapped with 2004 3.0 Now acts Crazy Help!!!!

Hello, I am new to this site but want to say thanks for passing along all your knowledge and help. Ok, I have a 2007 Honda Accord 3.0 V6 with the six speed manual and 142,000 miles. The car would not idle and kept dying so I took it to 3 different shops and they said I needed a new engine because all cylinders only had 90 psi. I looked around and found out that only 2006 and 2007 3.0 will interchange. I did a little more research and thought that 03-07 would interchange if I would change the exhaust and intake? At this point I found a used 2004 3.0 V6. This weekend I did the swap, I changed the cats/manifolds and upper intake. The first time i started it with out the exhaust hooked up and radiator disconnected just to make sure it ran. I bought it off craigslist and was wanting to make sure I didn't get a lemon, it ran fine and idled at 1200 rpms or so for a few seconds. That was Saturday eventing. Sunday I woke up and was going to finish buttoning it up and take it on a test drive. I hooked everything up and started it. It is revving over 3000 rpms and will not lower. I have double and triple checked everything. I am at a loss. It has a clifford alarm system and the factory key fob looses its memory every time i Disconnect the battery, I don't know if the key fob has something to do with the high idle? To me it seems like the computer is telling the drive by wire system to stay at 3000 rpms? I checked for vacuum leaks. I also let the car idle at 3000 rpms and waited until the fans kicked on and was hoping the idle would kick down but nothing. The motor seems to run good but am at a loss as to why it is so high. Is there a difference in a 04 motor compared to a 07. Does Honda have to reprogram the computer or is this engine replacement year only 06-07 interchangeable. Thanks for any help. Chris

I would check for any new stored codes just for grins.

Next, go back over your work and be sure you don'y have a vac leak somewhere....a hose, gasket, ect.

Thanks for the input. I have double and triple checked, tried bleeding the coolant system a couple times, and doing the idle relean did not change anything. I called the dealer and they said they can diagnose it for $100. I hope it is money well spent. I did get a couple misfires but I have a do it yourself scan tool and hope its just because it is acting crazy. Thanks again
