Default 2005 Accord 4 cyl vibrating after clutch replacement

I recently had the clutch replaced at a Honda dealer and noticed engine vibration even while parked in Neutral and clutch depressed. Engine was smooth when we brought the car in for the clutch work. Dealer has checked engine mounts, ignition system, spark plugs everything OK. They even took clutch out again and put Honda clutch in ( I went for an aftermarket one initially) still have vibration. They can't seem to figure it our, car has been in shop for two weeks. They said the flywheel was machined at another shop but only took a few thousandths of an inch off.

Improperly machined flywheel is a strong possibility and the one I'd look at first. That said, there could be other things causing it as well.

If your noticing vibration even while in neutral then there is only a few things it could be. The most likely is something to do with the rotating parts involved. If you somehow have a bent/distorted flywheel possibly due to improper machining then that could be your problem. Because your experiencing this while stationary its not likely to be axle or wheel related. Also since you've tried two different new clutches it's not likely to be a damaged clutch pressure plate or disk and multiple tear downs and assemblies means you would think that the block to trans mating, (which is critical) and associated hardware would have been eliminated as a possible cause. Internal transmission damage is also unlikely unless there was severe stress applied to the input shaft during the clutch job.

How severe is the vibration? Does it change in direct correlation to engine rpm? Are there any associated noises? Does pressing and depressing the clutch pedal change anything?

No other associated noises. The engine vibrates most around 2000 to 2500 rpm. It vibrates at idle and when driving, with and without the clutch depressed. The dealer is adamant that the flywheel isn't the issue but to me that makes the most sense. He said machining the face shouldn't cause an imbalance.

They are just trying to get out of pulling this apart again for free. A flywheel that is warped or not properly machined can absolutely cause this.
