It is a vacuum line. If memory serves, on the firewall, on the passenger side, (looking at it with the hood open from the front of the car) it is above and to the left of the motor mount, there is what looks like a dark colored approx. tennis-ball can size "canister". There is a rubber line coming out on the right side of that canister, and then that rubber line connects to a "T" connector. It should connect to that "T".

Am I looking at this wrong or is the VSS missing and the hole filled with dirt?

Vehicle Speed Sensor. The part that reports speed to the speedometer. Also if this is vtec im not sure vtec will engage without it. I have not personally worked on any 98 accords or many automatics so maybe there is a difference. All of the Preludes, Accords and Civics i have worked on have a vehicle speed sensor in that location.
Here is a pic from google.
Here is one from a 99 Accord

This is from an Integra but its a much better view.

Is the car running and idling ok? If you had a vacuum leak you would most likely idle high.
I was looking and here is what I found. This should give you all the info you need.
Thumping Noise At Cold Start On Honda Accord

Now more important things.... does your speedo work? lol. I checked online and those transmissions should have a VSS.
Having you transmission full of dirt and grime from the VSS port cant be good. I cant imagine your transmission fluid levels are good.

Did that page help? It had a ton of illustrations showing the Vacuum routing and where it should be connected.
