Misfire on cylinder 1 and 2? but car doesnt feel like its misfiring...??? HELP!!!

Misfire on cylinder 1 and 2? but car doesnt feel like its misfiring...??? HELP!!!
I just finished swapping my blown 1999 gsr motor with a 2000 integra gsr motor... I used the old wire harness, and my old skunk 2 manifold and put my turbo back in.
Car runs great, i havent tuned it yet, but i keep getting a check engine light and its saying misfire on cylinders 1 and 2...
I have the GReddy kit, so i have the RC 310's that came with them. I never had this problem on the other motor- no check engine lights or anything.
SO... i thought it was the injectors, i put the 1 and 2 injectors in 3 and 4 and visa versa... now its saying i have a misfire in all 4 cylinders but the car is runnign good???
What the heck is going on? Im running the blue box and a stock gsr ecu instead of the type r ecu i was running previously (had type r cams and aem adjustable cam gears on the other motor)...
I checked my timing belt that i put in and it looks fine... the arrows arent really at the 12 o clock though, but its aligned with the other lined on the side of the pulley...
this is really bugging me, i tried new wires, plugs, and even put a new distributor. still not working... light comes on when the car is at idle

i found out what happened...
mickey mouse happened to be in town and injector wires were touching each other.... stupid boy i is. I fixed it, cut the whole harness and re did it real nice. NO CHECK ENGINE! yahoo!
Im going to have my injectors inspected just in case they got damaged.
