Default Limp Mode! Cluless...searched...still lost

Ok so i was driving back from GA to MN. I got into state and 2 days later it dropped to almost a record low. I went to start my car one morning and it would just crank. My battery died from it being cold and trying to turn it over. I threw on a battery charger and still it was just to cold. I ended up getting the car into the garage and changing the oil. I was trying to crank it over and thats all it would do until finally i got it to start. As soon as it started the check engine light came on and car was in limp mode. My setup is:

95 Civic Dx w. Jdm B16a
garrett t3/to4e 60 trim turbo
Tial 38 mm blue to wastegate
walbro 255 lph fuel pump
Greddy type rs bov
dsm 450cc injectors
tuned with uberdata

The car wont go past 3K in any gear. It is running insanly rich at idle, also my vac has slowly gone down from 20 (when car was ok) and now is around 5. We re-did all vac lines and little tests but still have questions. Can anyone please help give me some ideas, suggestions?!?! Thanks

Thanks guys for the help. I changed the spark plugs when that happened. So those are fine. I took out the ecu and pulled the chip out....everything seemed to be fine and i was clueless. Waited a day or 2 and went to plug it in just to let my car warm up in the cold and everything is now fine!!! WTF someone please explain if you can haha. So i guess you can say things worked out fine!

it could just be that a solder joint is poor, and lost contact when it cooled, and when u pulled the chip, it connected beter, just my .02

ya i tried to reset the ecu by connecting the battery cables for a little while while i was doing little maintence. In the cold it was running so rich it wasnt reading really on my guage that it was just all the way rich. I dunno maybe when i pulled the chip and put it back maybe something wasnt touching or connected right! thank god i went to just warm up may car before i got a whole new ECU and changed my chip! saved myself about 650$
