to do it right? Including parts? $1K + depending on what you get, and if you do the work yourself.

if i were to just replace the pistons and rods, is it just simply take out the stock ones and put in the new ones, or there's more complication than that?

It's a little more complicated then just that. You should replace the rod bearings as well as the main bearings. You should hone the block to make sure you get a good cross pattern. You have to gap the rings. While you have the block off, might as well change the wear and tear parts.. You should change the oil pump, timing belt, tensioner, etc...
That was the simple summary.
Bearings- you have to know which color code etc..
ring gap - Have to know what to gap them at.

I wouldn't let a machine shop build my motor. If i were you, bring your motor to a good engine builder. Do some research and ask around before handing over your hard earned money and your block to them.
It's not just about the color of the bearings that are important. It's also the way you torque down the main caps... etc. There is tons of little stuff that people dont know or over look.

block assembly is simple but at the same time not really.
it sounds pretty easy to assemble the rods/pistons and throw the oil pan back on, but as was mentioned above there's more to it than that.
matching and replacing all the bearings (in pairs, 5 main and 4 rod), the proper torque amounts and sequence, honing/cross hatching the block to even out the bore and seat the rings, gapping the rings (every brand/motor setup will be a bit different so you have to decide), making sure everything is lubricated and all the odds and ends of the block (pumps, belt, seals, gaskets etc.).
torque specs and sequence are very, very important as well as the bearing size which changes if using aftermarket rods with different bore diameters.
and what happens if a ring pops out of the piston ring compressor (if using a cheap adjustable one) while inserting the rod/piston into the bore and gets damaged or even damages the cylinder wall?? then it's more time and $$ to replace/fix the damaged parts. now this shouldn't happen if someone who knows what they're doing is building the block.
so always have an experienced builder do the assembling even if it costs extra $$.
