Default Deck in Honda Civic 2001 won't save settings. How can I fix this?

I installed a JVC MP3/WMA CD Car Deck (KD-R310) into my 2001 Honda Civic Sedan. I used this wiring guide http://www.the12volt.com/installbay/....asp~TID~35520 to install the deck because the wire colours in the car where completely different from what the colours where for the Deck.

All the speakers work. It powers on. The LED is on. The radio is functioning. Everything works just fine. The only problem is that when I turn the car off (not disconnect the battery), and then turn the car back on, all of the settings are reset.
The colour guide I used leaves out just one wire on the Honda and that is a red wire, I hooked that up to the antenna wire, but I tried the deck without it connected and the radio works without it, it uses a big black plug-in for the antenna.
I've tried different connections with the wires and nothing solves the problem of saving the settings.
Another thing that it does is when the deck is playing, when you turn on the headlights the audio is silent for a couple seconds and then it keeps on going.

Does anyone know what could be the problem?

Ditto the above^^^ sounds like you do not have 12V constant on the yellow lead to the new HU... http://www.installdr.com/Harnesses/HA-Wiring.asp

The HUs yellow lead should be connected to the stock radio harness white/yellow, or better yet, run a fused 12ga from the batt. to behind the HU and connect the HUs yellow to it, it will supply more current to your aftermarket "high power" HU, don't forget to cap off the white/yellow, [not needed] if you run the 12ga. 94
