The proper way to remove them (and not look retarded) would be to take it to a body shop. They would pry it out, weld the holes shut, sand the sides down, and repaint the car. This is the PROPER way of doing it, however, it will not be cheap.
You should refrain from using bondo/fiberglass to fill in the holes due to the fact that it could bubble up and be wavy after some time.
The correct way is to weld them shut.

aside from all the body work portion of it ( which is the correct way to do it) you can just push the clips out from behind your door panels and rear plastic instead on prying them off

FYI, those plastic side moldings protect your car from people banging their metal doors into yours in the parking lot. And yes, please do it the right way. If you just take the molding off and bondo it, it will look like poo. I believe ITR doors are flush with no molding. You may wanna compare prices
