Icon5 Auto To Manual Swap. Cranks No Start

I took the transmission out of my 94 Integra and put it in my 99 Integra.
This is my first time doing a manual swap i have been looking at alot of diys like this and many others

The car currently cranks but not start. I know it is a wiring issue and not mechanical.
I tried checking to see if maybe the car was not in "park"
I went and got a manual ECU.
I made sure I used the manual starter and not the auto.

Any help is much appreciated!
I need to finish this car to get to school

Oh btw
I tied these three wires together and the smaller one burned?

and ummm also not sure if this has anything to do with anything. I noticed while installing the clutch pedal the alarm system said not to install with manual transmission. I am assuming this was just because of the remote start which no longer works...?

Yes you are correct, that is a safety concern on manual transmission vehicles. Bad things DO happen do not hook up that remote start. What wiring did you mess with? Does the main relay click and fuel pump prime?

Okay but this should not stop the car from running though right? The only wires I touched were the wires to make the car think it was in neutral, which were the three wires in the picture below. If i undo the two the car wont crank(If i tie all three together the small wire burns). This is located right in front of the shifter inside the car.

I figured it out thanks guys!
Anyone have an idea what the black and blue wire is for by any chance?
