Default Input shaft bearing

Could anyone help me out, with some info on the input shaft bearing. When I have my 2001 civic in neutral with clutch out there is a loud whinning noise. Now the noise is getting really loud when I'm accelerating in 1st and 2nd gear. Is the problem caused by the input shaft bearing? Also do anyone know of a problem with clutch not disengaging, even in neutral car takes off. Dealership says the new Bully clutch plate is too thick and won't release enough???
Thanks for any help you can give me.
