Ok, while driving the car runs fine then the check engine liht comes on and I'm in limp mode. Stop the car for 10 min and start back up, the car runs fine. After driving 20 min the check engine light goes out?
Why would the check engine light go out? The ECU was not reset.

Just changed the Dizzy so any idea why the fault would keep reoccuring? What else would be tied to the CYP?
The crank position sensors are new also.

Did you erase the code ? If so, and the code came back proceed to next line.
Either an open in the wiring from the distributor connector to the ecu or the ecu is bad would be my only two guesses.
Carefully inspect the distributor connector and gently wiggle the wires. See if something feels loose. Keep in mind, you're trying to find a problem not create a new one.

Yes I erased the code and each time it comes back and some times with new codes but nothing consistent. The connector to the distributor is somewhat loose. I will check that next.

You're going to need a wiring diagram and google obd2b honda pin out and test for continuity from the distributor connect back to their associated pins at the ecu.
While checking for continuity you will gently again wiggle the distributor connector to try to find out if you've found the trouble pin.

Waaaa Hooooo it's fixed!!! It was the alternator.
The guy who did the test insisted it was the TPS sensor being out of tolerance and the alternator was good. He was a Honda mechanic and had seen this several times before and then he pointed to the idle air control valve. (What's up with that?) I drove the car to work and noticed that the car ran fine until I turned the AC on and then the ECU would go into limp mode. Stop the car for a few minutes and everything was back to normal. So I take the car back and ask if he can test the alternator again. I know, your saying why go back, go to someone else but i didn't feel like driving 45 miles to the next repair shop.
So back to the test.
Everything was fine until I turned the AC on and then Bam the alternator goes dead. You should have seen the look on his face! Classic,,, it's dead Wow.
It was the diodes and for the hassle he threw in the brushes. What a relief.
