First off, what ECU are you using? If you're still using the LX ECU, you need to replace that with an OBD2A LS ECU.
Once you've verified you're running the correct ECU, plug in those sensors, and pull and post all the codes you're throwing. Also check your mechanical and ignition timing.

Ok then you'll only have to do the 3-2 wire IACV. Your CKF will probably have to swap plugs to get it to plug and play as I believe the b series is two wire and the d series is 3.

That's evap purge, you will probs LY have to swap plugs on that one as well if the the LS engine has a different style. The intake air temp sensor has a similar style plug as well (it's the sensor that sticks out of your air box) you'll have to either put that into your intake arm or swap plugs.

Ok those plugs need to be plugged in and if they dont then you need to rewire and repin the ECU harness. I did the same swap in my 98 Hx, 99 B18B1, P75 OBD2A ECU with 98 Civic LX engine harness repinned for the B18. Check out ff-squad website for all your swap wiring needs. The plug by the oil pan near the crank pulley is the Crank Fluctuation Sensor and OBD2 needs it to run right. The one circled in your pic is the EVAP purge and is for emissions and if I remember right I needed to rewire that, you will also need to rewire your IACV. Again check you ff-squad for wiring.

Re: LS Swap into EK, bogs when trynna rev
When I did my Vect head swap on my Ls motor I had the same issue. What I did was relocated the EVAP purge to the fire wall. For you since you have the Skunk2 mani which is setup the same way as a B16 and Type R mani you can just use the stock D series EVAP purge and run a fuel/emissions line from the purge to the intake mani. There should be some vacuum ports on the back of the SK2 mani. This should work just fine if not then remove the D series EVAP purge and relocate the Ls purge to the firewall near the black box/EVAP canister.

i would grab a obd2a clipover and grab a obd-1 p75 and go from there .because that will cut out half of the headache. and also since ur bogging out on (wot)(wide open throttle) id take my throttle body off and clean it up real good as well and put it all back together.
