If the fuel filter clogged up really bad it would cause the fuel pressure to drop, therefore, your engine might run lean, stumble and even stall.

I think it would be worse at WOT, when the fuel pressure needs to be highest, at the same time the injectors are using the most flow. If it's worst under different conditions, look for something else to blame.
How old is your fuel filter? It's not a bad idea to get a new one, I'm just saying if it only does this at idle, it might be something else.

How about sprak plugs checked them lately, and fuel injectors, fuel filter isn't a big deal at a stop, its more affected WOT, like said previously, Injectors would cause a sputtering, if you can get to a dealership, see if they can do a full fuel system service, and combustion service. All are part of normal tuneups, just some advice.
