put heavy grease (wheel bearing grease, etc) on the shaft and the inside of the seal to help it seat properly. It will also help it on first start because you dont want to start it dry.

My 91 accord does something similar, to get the heat all the way on 'hot', I have to manually reach down and flip the linkage to open the core. get in there and move it back and forward a few times...

Did you rip off the whole plug or just pull the pins out(pins still connected to the wire?)? I have pulled pins out of their plugs and I am usually able to put them back in successfully.
