I've gotten torque converter codes before, the ECU probably has a function like "if this is happening, it's probably the TC" rather than a sensor or something. Definitely worth checking the torque...

I never had to do that in my 1997 Honda Civic LX sedan, 'nor 1996 Honda Civic EX coupe. Since he has a 1998 Honda Civic EX, it should be the same, unless he gets crazy mounting depth speakers.

Yep, that's it, and then the ground is just the case itself, which goes through the alternator bracket through the engine and to the engine-to-chassis wire, which you upgraded. :)

Usually around the steering column and such, pull the driver knee panel and look there. Also run along the ignition harness, you're likely to find at least one aftermarket wire there.

You could find out by using bolts with known thread and pitch, try a 10mm headed one (m6-1.0) first if it looks right, and if it is check Fastenal for a replacement plug.
