from the looks of it no it will not pass cali smog it will fail visual and OBD check

if its the correct ECU yes it should have a code for (vtec malfunction)

check plugs and wires for condition. oil on the wires and plugs can make the motor run rough and seem to have a misfire. replace the valve cover gaskets and grommets if those are the suspects on...

Are you using your stock ecu? Any vacuum leaks? Any CELs? Have you checked ignition timing and cam timing? Is it smoking? Overheating? Coolant leaks?

If u search GSR swap into eg in the search bar you will come across an article and the correct ecu Pin out for wiring an IACV in your civic with a GSR
motor. if you already tried that then double...
