Almost all of the bolts you remove from the Trans when changing the clutch should be used to bolt it back to the block.

No need to get the code from the dealer. It's a 94, use the paper clip method.

edit:
Step 1, Reach behind the glove box. There will be a black or maybe blue connector with 2 wires. Pull it down...

Under the hood, check "small lights" or something like that. It's the same fuse for the clock, radio, and cig lighter. It may not be "small lights", but just check all the names that make sense. IIRC...

JB Weld on something like that isn't going to do much. I've had someone play amateur plumber, sand, flux, solder w/ torch on a old Camaro of mine with good results, but that was just a temporary fix...

If it's just extended really far, buy a bigger C clamp, use old brake pads to disperse the pressure, and push it back in. You don't need all new fluid, you'll just need to...

Usually if you have a burned valve you should see smoke when you either A) Get on the gas hard, or when B) you let off of the gas after putting load on the engine.
