Aftermarket thermostats are simply not as good as the Honda OEM thermostats. I verified this several times by purchasing aftermarket and later discarding them.

Cooling fan problems are usually the fan itself (worn motor brushes), or faulty thermswitch which causes the fan to engage. I've had both problems on high mileage 90 EX.

Low input probably means the voltage presented to the ECU is below expected value. A faulty TPS or wiring problem (short) or poor connector contacts could cause this. Check wiring and clean connector...
