I got an obnoxious knock awhile back and ran a couple tests to prove it was in the lower end. Pulled the pan and on #2 the rod had lots of play. So I took the cap off to find no scorching, the rod bearing connected to the cap was gone but the other bearing was completely there with no scorch marks and none on the crank? How is it possible to completely chew through one side but not the other?

It's not. Do you have any pictures?

If you've run it at all with no bearing in the cap side of your connecting rod it should have chewed up your crank and the other bearing at least a little bit.
