Q. Is it ABSOLUTELY NECESSARY to perform the 'PUSHROD Clearance' step ?
{Section 19-18 thru 19-20} in the 2002-2003 CR-V Service Manual
A. ❓
Q. Especially if the new Master Cylinder is a HONDA/NISSIN OEM swap out ?

That girly text is just down right annoying. The distances and clearances are pretty important, with that being said if you aren't removing the brake booster I wouldn't worry about it. Changing just the master cylinder is rather common to do without checking anything, BUT when it comes to CR-Vs I am only very knowledgeable on the first gens so I can't help any further than that.
As far as the master cylinder removal goes - No, they usually just fall right off with everything removed. Give it a tap with a hammer. Worst case you will break the casting.
