Noisy transmission in my EF (searched, found nothing)
My SI has a nasty roar in the tranny when rolling, especially in 1st. I don't notice it in higher gears, perhaps from ambient road noise masking the sound. It goes away when I push in the clutch. I have been told it's the release or "throwout" bearing, but that doesn't really seem to make sense. My car has 125k on it, and as far as I know the transmission has never been worked on. Everything else is great, it shifts smoothly and doesn't grind. Can anyone tell me what is wrong, based on personal experience?

ok, like you were thinking, its not your throwout bearing. your throwout bearing would make noise when you push the clutch IN b/c that is when the bearing is being "used".
if the noise stops when you push the clutch in, its probably your mainshaft bearing. i would also check your differential bearings as i have seen 2 diff bearings go bad. what happens is the bearing goes bad and the ring gear rubs the tranny case. this produces small metal flakes that ruin bearings.
i replaced my mainshaft, counter shaft and diff bearings in my tranny and the noise went away.

This may sound silly, but have you tried changing the tranny fluid? or even made sure that there's enough fluid in the tranny? drain the tranny, check the oil to make sure there isn't a bunch of metal flakes in it, and put 2 quarts of Honda MTF into it.
start simple and work your way up.
