Slight Thump When Braking

Slight Thump When Braking
I just swapped a jdm d15b into my 93 civic. Whenever I hit the brakes hard i notice a slight thumb and I can feel it in the car. It is coming from the front of the car.
Sometimes from the left side, sometimes from the right. The only thing I can think it would be is teh lower balljoint for this reason; when I changed the axles I ddint put cotter pins in the castle nut (didnt have them on hand). I plan on putting them in VERY soon.
I think it may be the balljoints setting in place when I break, what are your guys opinions? Thanks...
