Default D16Y8 has issues

Short story.
I am driving the car and sitting at a drive thru. I go to leave the window and the engine starts to knock. So I choose to drive it 4 more miles to work. I have myself and some body at work listen to it and he thinks it is wrist pin OR rod bearings. So I say a few explicative’s and decide I am going to get some rod bearings then drop the pan and check the bearings. Turns out the bearing on #1 is half thickness of the rest and the hole that is usually in a bearing for the oil is smoothed over and filled in.
I inspect the rods for bends and cylinder walls for scratches. All looks well.
So I change the rod bearings. When I go to start it the engine won’t start and is knocking like hell when I turn it over.
So some more explicative’s and I decide to tow it up the mountain to my in-laws garage to do more work. I am suspicious that I installed the thrust washers backwards as they fell out on me and i had no clue what they were.
So i get the car in the garage and tear it apart again.
When I dropped the pan (the second time) i noticed a bunch of black gritty residue all thru the pan. The first time I dropped it there was a bunch of brass flake and i do not recall the grit.
So I tear it apart and put the thrust washers how they need to be (slots against crank).
I also rechecked and torque all the rod bearings.
I assemble everything again and go to start the car. The car does not want to start but this time it is at least turning over smoothly with no nock.
I then reset the ECU and clean the plugs and give it another go. It STARTS!
It runs smooth. For 10 minutes. Then a slight knock comes back. So I am like well I don’t know what else it is yet so I will drive it until it breaks.
Well four days later the knock gets way worse and I lose lots of power.
I get it towed back to garage and begin to tear into it. I am convinced the problem is up top.
First i go thru the process of adjusting valve lash just for gits and shiggles and find out that isn’t the problem. Still knocks.
I then say screw it and pull the head.
However when I pulled the spark plugs i notice oil on the #3 plug. Not on the tip but where the threads are.
I remove the head and disassemble it all except for the springs and valves. Cam and rockers and lifters look fine.
I finish removing the head. When I get the head off i notice the black gritty stuff all over the top of piston #3.
Now I am stuck and I don’t know if I should do a complete engine overhaul or install another engine and I am having a hard time finding a D16Y8 locally.

Sorry for such a long read. Perhaps someone can point me in the right direction. I am new to the Honda engine but it looks pretty simple and straight forward.
