2000 DX Civic hatchback a/c only blows cold while accelerating
If the car is idling, the a/c gets warm. If the car sits idle too long, the car seems to bog. I can hear a clicking noise coming from the engine bay. Sounds like something is turning off and then off again constantly until I rev the engine.
What could this be? This only happens when the a/c is on.

see if compressor belt is slippin, it should screech if slippin but it mite click slightly, mines overtightened and it clicks.

the clicking is the a/c clutch cutting in and out because you likely have low pressure. this keeps the compressor from getting torn up trying to run without refrigerant and the oil in the refrigerant to lube the compressor.
make sure your condesor fan is coming on when the a/c is on. if it checks out take the car in to have the freon filled to the right pressure and checked for leaks.
oh, and don't forget the small things that are cheap to fix... take a look at the wires that run to the compressor and along the driver's side of the condensor for any shorts or freyed wires. i see a lot left unclipped from the condensor, and they can rub on the belts and short out or break completely.

First thing to check is if the auxiliary fan is on when a/c is on. compressor will cut off if pressures are incorrect due to condenser not being cooled of by aux fan. I think thats your problem because when your driving you said your a.c works. Thats because airflow through the condenser thus cooling it properly and fulfilling all criterias for compressor to work. hope that helps.
