Car won't start

Car won't start
Hello all,
I have a 01 Civic LX. Today I had to replace my cooling system fan. I took the battery out in the process to make clearance to pull the fan out. I put everything back together and now the car does not start. The starter does not even engage. The headlights are flashing, the dash lights are flashing and the radio lights are flashing and the internal speaker is beeping (like when you put the key in the ignition).
I noticed that the car has an aftermarket alarm system in it (IR-s Code Alarm). I found the alarm system when I was trying to find the under column fuse box to check my fuses. Looks like the fuse box was relocated for security purposes. I have no idea what to do. Any advice would be greatly appreciated.
PS: I do see the alarm system under the column. That is how I was able to see who makes it. All the wires are spaghetti from whoever installed it.

You beat me to it. Several times I've had friends call me with the same symptoms- "it's just acting crazy!". I go check it out and find a switch they accidentally kicked or kneed.
